Ok I think I figured out what I was doing wrong. I had been committing changes directly to the gh-pages branch which is meant strictly for deployments. All the code committed to it should come just from the build and deploy steps from mkdocs gh-deploy command. The problems came from me switching to it and merging things from the main branch.
